What should a bundle or alias relationships CSV contain?
Include one row per parent and component, with the full final component list for every parent you change.

Map these to Bundle SKU, Component SKU, and Component Quantity in the importer.

This file replaces BUNDLE-001 with two components and BUNDLE-002 with one. Parents absent from the file keep their existing components. If the same parent/component pair occurs twice, the last row supplies its quantity.
Export Relationships from Products, keep the parents you want to change, edit their complete component lists, then import Relationships. Create products first: this import creates relationships, not products or stock.
See validation and fulfillment settings before importing. A missing component row removes that component from the parent; it does not append to the previous list.
